Segara Anakan management areas in Cilacap consist of three areas such as the west swamp managed area, the east swamp managed area, and the Nusakambangan managed area. In historic views, they are as lagoon, riverine, and prison areas, respectively. The west swamp managed area only has the swamp – production area, whereas the east swamp managed area consists of the swamp – protected area and the swamp – production area. In general, some researches concentrate on sedimentation aspect at the west swamp managed area, whereas pollution, illegal logging, and illegal hunting aspects at the east swamp managed area. Nevertheless, these aspects can be found in each area.

The main source of sedimentation is coming from Citanduy river till now. Therefore, the lagoon is becoming shallow and narrow, especially in the north area. In addition, agricultural activities affect the hypertrophic state. Therefore, the effort of stopping sedimentation and maintenance dredging activities should be continued because the lagoon is one of the last remaining "nursery ground" areas.

The pollution is high at Donan river. Some parameters were detected inside waters such as pH, NO2, phenol, Cd, and pathogen which are above the water quality standard in 2004. Three years later, they were TSS, BOD, NH3, Cu, and H2S. Therefore, the effort of waste water treatment installation activity should be increased because these parameters affect aquatic organisms such as plankton, benthos, periphyton, neuston, and nekton.

Some plants of Rhizophora apiculata, R. mucronata, and Bruguiera gymnorrhyza are cutting at back mangroves of the swamp – protected area. It means that there is a conservation constraint due to the illegal logging in Segara Anakan management areas. Therefore, the effort of protecting trees should be increased because it is as a habitat of some animals.

Some animals are hunting in Segara Anakan management areas. It also means that there is a conservation constraint due to the illegal hunting in the same areas. They are in The 2007 IUCN Red List of Threatened Species. Then, conservationists say a pity. Therefore, the effort of protecting animals should be increased because we cannot find any more.
